Layer 1 mods appear broken?

Without the custom qmk step, my mod keys work on layer 1, no matter which order I hit them:

• Layer 1 + Shift + = gives me +
• Shift + Layer 1 + = gives me +

With the custom qmk step, my mod keys work on layer 1 if I hit them before the Layer 1 key, but not after:

• Shift + Layer 1 + = gives me +
• Layer 1 + Shift + = gives me =

I also noticed this with my homerow mod Option key. I didn't try command or control.

After re-flashing with the non-custom qmk image (exact same oryx layout, but without the custom qmk github action), layer 1 mods work again.
