Thank you very much Verkko-fillet, I am just getting started. I ran the preprocessing pipeline with read_Verkko(), graphAlign(), readGaf(), findGaps() and then ran gap filling with searchSplit(obj, node_list, min_mapq=0, min_qlen=5000) . Some gaps fail with 'qname' KeyError , while others complete successfully (returning 0 reads).
Not sure why I get this error. Please find attached the gap_analysis_summary.tsv file.
