Why is the layout inconsistent between GitHub Pages and my local machine?

I've noticed that some elements of the layout differ between the version published on GitHub Pages and the one running locally. For instance on my local machine version, there are spacing discrepancies, and the search button appears out of place while github pages version looks completely normal.

I determined the problem. I copied the whole _layouts and _include folder to my github repo which messes up the layout.
