Add specific prefix to mikado runs within REAT

Currently the models from various mikado runs will have ID/Name clashes whic need to be fixed manually ahead of reat prediction we should just add a specific prefix within the transcriptome and homology runs (plus the prediction run) via --prefix when running mikado.
